It is not properly a counter but blocks of data for each flash done. Look for both of them back in order, there should be one or two instances of the counters. Change them to 01, correct eeprom checksum using WinOLS or another tool. Flash back and tada.
If you give me the advanced id output from VCDS and the E2P file I can change and correct them for you.
