I'm using a 2001 a8 4.2 AUX to be installed into my 1999 Boxster, can I get rid of the PCM? Can I flash the me7.1.1 as a standalone unit and still use the obd2 for emissions?

I think you are asking if you can get rid of the TCM transmission control module, the answer is yes,
The ecu can be operated without any of the other control units.

Will the engine go into limp mode if it does not see the transmission module??

ls1 makes a ton more sense than the crappy NA 4.2

only decent ME7 motors are the 2.7tt and 4.2tt
