Hi i have a 06A906032HJ 0003 ECU on my car that is tuned and a spare 06A906032HJ 0002 that is Immo Off, can i load the tuned file from the 0003 onto the 0002, or do those numbers reference to immo 2 and immo 3 ? meaning the files would be incompatible and trigger the immobiliser.

0002 vs 0003 is just software version difference. It is not directly connected to anything else (like immobilizer generation). If it will not work you should be able to just flash it back (in worse case in bootmode).

I've got a couple of spare ecu's 32HJ_0002 and 32HJ_0003 and I have successfully flashed to following to them onto both of them:
