Flashing Ecu with different bin.

I have a 06A906032MD ecu that i would like to flash with 06A906032DL if the memory layouts are different is that going to cause a problem?

Most likely not, because 032DL is ME7.5 C2-2 and 032MD is ME7.5 C4, different hardware revision :/
