Audi recall and DPF mod

Hi.
My car is forced to go recall where they are about to update ecu. Obviously my DPF/EGR mod is about to disappear. I do have MPPS so my question is : will everything go back to "normal" when I read ecu flash (EDC16CP) before recall and just write it back after recall? Or is there something else which I should regard?

Had to read/write (after and before recall) with Trasdata with no problem.
