Or.. to rephrase my question and not sound like i'm ignoring your advice :p

Will I need to update my EEPROM for the immobilizer regardless of which variation I flash to my ECU?

If you already tried flashing not working AUQ dump why won't you try another one if you still insist on using different stock file?
If I were you I would just compare what is different between stock AUM and AUQ files and made a file based on your stock AUM file including those changes... Then you could tweak it further to achieve more then stock TDI-like AUQ tune.

why not just tune your ori file?

Why mess around with eeproms when you can just tweak your original file?Huh

This I now understand..

Although ddillenger did try to explain..MULTIPLE TIMES.. it wouldn't work, I didn't fully understand why (duhhhhhhhh  Huh Huh Huh ) where as now I get the fact the ECU flash files part number must match the EEPROM to run, irrelevant of which version of IMMO, or how similar they are.

Was trawling through the search pages and found this..
http://nefariousmotorsports.com/forum/index.php?topic=4226.msg42303#msg42303

So tried the file and made a lot more sense than the one I pad for, so flashed it and runs excellent and certainly feels much safer than it did before.
