Runner Flap Delete Tuning

Hi I have a b7 a4. Currently the car has a runner flap delete. I have installed a k04 and am using eurodyne for management. On cold start the car misfires and hunts for idle terribly. I've tried messing with alpha n but can't seem to find a way to accommodate for the delete on cold start up. Any pointers or places to start?
