This has got to have something to do with the xdf, I can make changes to the bin with other (incorrect) xdf's, but the one I created from scratch won't make changes to the bin? Am I missing something? This is incredibly frustrating. I routed around in hex for hours, verified all of my locations are correct, the xdf displays the proper locations and data, but every time I change a value it reverts back as soon as I open it? What gives?

You forgot to set binary size in the header.

Another xdf related issue. I save my xdf parameters, but every time I reopen it the axis are fubar. Address step keeps reverting to -4. If I put it back to 0 every time the data is perfect. What gives?

NVM.

Setting the address step to 1 seems to have fixed it.

Indeed. Setting address step to 0 reverts it to the default -4
