i have a used ecu i programmed to my car and noticed vcds error code tcm control module missing so i was wondering if i can recode it to a 6 speed 02m gear box instead of it thinking its auto

If you flash a manual file, sure! Post your ecu number.

Daz sorry for dumb question, how do you know if a file is for manual or auto tranny?

Checking VARDEF.

VARDEF is the default coding for that software.
