I am trying to read my stock ECM  B6 A4 1.8t 8E0909518AK. I have opened up the ECM and verified it has the 800BB memory layout, yet when I try to read it tells me that the memory layout can not be verified and then the read fails. I am using a genuine rosstech cable if that makes any difference. I can connect to the ecm just fine. Any ideas?

It means that it's already tuned. Someone has zero'd the OBD read disable byte, which also causes memory layout validation to fail. You can boot read it, or just hit OK and overwrite it.

Hmm I bought this ECM off Ebay so there is no real way for me to know if its officially a stock tune, but when driving it its most definitely stock levels of power and boost. Are there tunes out there that revert to "stock" when the ECM has been adapted to a new car?
