I have this ecu:

06A906033D simos 3.3    year 2000 New Beetle
and I want to clone it with a difernt one:

06906033A simos 3.3      same year.

Since both of them are simos 3.3, are they gonna be HW identic?is it enough only reading flash and eprom (With Galep5) and re-writing in "to-be-clone ECU"?
or do I have to do something else?Thanks to all!

If you open both up you should be able to find a hardware rev on the PC board. You can see if they are the same, even they aren't it should work just fine to clone both the flash and eeprom.

Not that I'm saying you're wrong op, but how do you differentiate between the two 8pin eeprom's on the board in that picture? In other words what tells us the one that's circled is the 95040? Research, or is there another way to tell without reading it? Just curious.

The part # on the SOIC package itself will generally say what it is.

 29F400 FLASH
