So I managed to read the 95040 eeprom using ME7_95040 version 1.31 using Ross-Tech HEX-USB cable with VCP driver and there are errors in the file.

Where the immobilizer should read 01 or 02, there is 04, and where the SKC should be is just FF FF

Is this something that APR has done (i.e. as a result of using their Immobilizer cloning tool)?

Trying to get SKC so I can add new keys and disable a key I lost.

Some additional information; 2001 Audi A4 1.8T, ECU 4b0906018m, VCDS does not show anything in the Extra field where the immobilizer ID should be.

So I take it I need another bit of software to do this.  Most threads point to one programme but there also seems to be a lot of horror stories associated with it and bricking the cluster.

Yes. There are a handful of tools that can read the cluster. They are different than the tools used to read the e2p in the ecu.

Okay, so I got VAG Commander 3.6 and was able to read both the immobiliser and the ECU files.  The ECU file is the same as the 95040 file that I pulled previously with FF FF at the SKC addresses.  The immobiliser file reports the SKC as 0.

Do I need to get the APR tune removed to do get the SKC?

I can't directly answer your question but an experience I have had recently might provide some insights to work on.

I was a helping a friend sell a tuned APR ECU from a Polo GTI in Australia. I had swapped a few immo chips around in the past to achieve this. Although this was the first APR tuned one.

ECU1 APR ECU2 VW

Swapping the immo chip wasn't a workable solution. The ECU1 wouldn't run with the VW immo. ECU2 was ok with APR immo.

I kind of twigged that the APR tune was tied to the VIN/immo from the original car. So I cloned the immo chip from, the APR ECU and defeated the immo in it to work with the new guys car.

Doesn't fix the OPs problem but indicates that APR are playing games in there!.
