B6 A4 1.8T converted to manual and setup (larger turbo, injectors, etc) used from a manual.

The car's auto ECU is a 518BC. The tune from the hardware donor car is 518AF.

Can I flash the file AF file on the BC ecu (in car)?
Or better to find a BC ecu and have it immo defeated, then flash in car?

A tune file developed for 518 AF should work on the later 518 BC ECU hardware, so you should be able to cross flash the AF .bin file to your BC.  (the 518 AK hardware and files - as used in the stage 1 community tune thread is also cross-flashable) .
 
However, note that in order to convert from auto to manual transmission, you also need to change the ECUs EEPROM  file soft code to indicate that the car is now a manual.;

(note that the EEPROM file needs a bench harness to change and re-flash, the reflash to the EEPROM cannot be performed through the cars OBDII port like is done for the main tune .bin file).  Alternately, it is possible to change the soft code via the OBDII port using VCDS if you have it but do not have a bench harness.   

If you instead want to use the 518 AF ECU hardware and have a bench harness, it is easy enough to read the SKC from your old ECU (matched to cluster), transfer that SKC to the replacement ECUs EEPROM so immobilizer works (or deactivate immobillizer on the new ECU). Note however that if  you deactivate the immobilizer, you will not then be able to pair any new key transponders to the cluster so be sure you have all the keys that you will ever need before disabling the ECU immobilizer. (Car will run with the ECU immobilizer off, but cluster immobilizer will trip and flash hazzard lights, disable climate control while you drive!). 

One other caution, if your new manual transmission is a 6-speed instead of 5-speed, there may be other complications with getting cruise control working with the 518 AF file.

Thank you for the confirmation.
I assumed already that auto to manual is done by softcoding. Are you saying that the BC would need bench harness/bootmode while the AF could be done via VCDS? Or both possible to softcode to manual with VCDS?
We are using a 6 spd from a B6 S4. I guess we will 'cross the cruise control bridge' when we get there, just as long as there IS a way (worst case, ship to someone qualified to do it)?
BTW the tune we are using was done for me by Daz back in 2014 (version for pump gas, and later for water/meth) for stock block.

You should be able to change softcoding for either ECU using VCDS (rather than boot mode). You might not even need to change the softcoding of the AF donor ECU if it was already setup for a similar manual car, same FWD or Quattro configuration.

To use the AF donor ECU, you would however need to turn off the immobilizer or match the SKC from the BC ECU/Cluster. Either of those options would require bootmode or possibly you can change the ECU SKC also using VCDS?? Check the VCDS procedure for ECU matching to see if the donor ECU SKC can be changed.

Cruise control problem will be if the 518 AF .bin tables from your tuned ECU do not include the 6-speed gear ratios needed for cruise control. Maybe find the relevant gear ratio table in the 518 AF .bin and edit them to match the gear ratio tables from a manual 2005 6-speed??
