Hey

I have a 4Z7907551R out of a A6 2.7t tip. The engine is swapped into a B6 A4 3.0 6spd.  I was wondering if I need to flash this with 6 speed software or can I code it in vag com? Also which "box" is this, I think I've read that it is comparable and flashable with S4 mbox software.

551R is ME7.1.1, so no, you cannot swap M-box firmware on.  551R is the de facto standard for 2.7T ME7.1.1 so, while not as plentiful as M-box, there are plenty of resources (posts, files and people) on nefmoto to guide you.
