Long story short, timing belt broke and could only get an AEB head/manifold.  Is there anything I should do in the ECU tuning to compensate for the change in air flow or velocity?

Boost PID and ignition timing.

VVT will not work with AEB?  I transfered the cam sensor and gear window from the old AWM head...
